I noticed that when installing the TmoleX Client 3.1 on a Mac, one must use the default name for the install directory (COSMOlogic11). I chose a different name (as I did in previous versions), and the generation of internal coordinates as well as the generation of orbitals (EHT) stopped working.

No, that is not the case. It is indeed possible to install it in a non-default directory.
I have such a setup on my notebook and it works fine. You must have done something else.
